Check PLUGINS tab. Now only Mod1 and Mod3 are shown. Mod1 has Load Order 2 and Mod Index 02, but Mod3 has Load Order 4 while Mod Index is correctly shown as 03. At this point, if manually sorting on PLUGINS tab, load orders will be corrected.

To wit: there is no manual sorting of plugins by design. They are expecting the end user to rely entirely on LOOT to manage load order. Mind you, most people will still use Wrye Bash to manually tweak their final load order, but I'm kind of concerned what kinds of headaches and support issues this thing is going to cause for the Bash and LOOT. You can also manually set load order by clicking and dragging the little dependency icon for the mod to the same icon on a different mod. It'll then ask you which you want loaded first ( pic ), but sure you've selected the higher priority or the mod that depends on the other to load last.
